This problem did also exist on the 3DS but with the difference that you need a modded 3DS to copy the game. We can do nothing other than wait for Nintendo to respond to the first ban that happens because of identical certs.
I also miss it. I still go outside with my 3DS because now and then like once in a month I get a StreetPass. It was very funny back in 2012-14.

I used FairMail. Nice and minimalistic with focus on security and privacy. Also OpenSource. Bought premium back then I had it. (I don’t have Android anymore , that’s why I can’t use it)

It would be a nice world were people only need 1-2 messaging apps. Google chats and iMessage. Yes I know that they are not open source and so need to be blindly trusted with our data.
